Your method is just way too 'ancient' yeah I used your method for months but I don't like uninstall and reinstall, I did this everytime I put customs and it's fine... -

I'm starting to get used with themes, actually I found out that themes don't really impose negative effects on my gameplays, and only KOL and Coldplay themes dropped a lot. -

Never mind, they are fixing it up, in case you really want to, there are 2 options:
- Refund from iTunes : There's no advantage, frankly, it's the last resort
- Ask for credits refund : They usually give double

SO WHAT HAPPENED TO YOU ON UPDATING AND IT FAILS?
It's because of custom stuffs, everything you port from your computer to device is belong to computer since the files are created by computer. In case of this:
root - The OpenSSH layer - is your computer as well
mobile - Files belong to springboard or your device
EVerytime you get files from Tapulous servers the files' permission is set to mobile, so iPhone can modify and delete it whenever he likes to, but if the file permission is root, that means you need some special file management softwares to edit it.
WHAT SHOULD I DO TO UPDATE APPS ALONG WITH CUSTOMS?
Sure you don't need to backup, delete the app from springboard, delete the remnants from Applications folder.
But keep in mind that everytime you transfer customs, you shouldn't just close WinSCP and start playing the customs!

So we are in Tap Tap Documents Tracks folder, and I just dragged a custom into, click OWNER to show the order of owner and root should be appeared on top otherwise click it again!
And there it is, a file that his owner 'ROOT' on top of it, right click the file and click PROPERTIES
You should noticed that this black sheep is a little different than the others, the simple stuff that is to type 501 to substitute root [0]
You cannot fill up mobile [501] , you can only fill up the UID, just type 501 will do, click OK to exit the dialogue
